Usually it is because the IR board has failed or easier to check, the sensor is dirty, so it doesn't trigger properly.

I know it isn’t dirty because I cleaned it with a q tip and some cleaner and had the same issue with it.

Then it might be a bad board, not sure if you can get a new one, there is a parts supplier, but they don't have every part in stock, can't recall the name at the moment

What happens when you do the "Z Offset" wizard? Can you set that distance without running the platform into the hot-end? Also, what happens when you do a "Home" function (i.e. tell the printer to set the platform and hot-end to their respective homing positions: X, Y, Z)

Are you using the default brass nozzle which comes with the R2?

I just ran through the leveling procedure based on what I know from tackling that issue on my C2 printer.

While not printing any model, open a web browser to Octoprint on the R2 and log in (pi / raspberry). Click on Settings (at the top of the Octoprint window). Then in the left panel, scroll down to the EEPROM Marlin Editor plugin and click on that. Then in one of the tabs of the editor, find the Z Offset. You might have to load the values from the Marlin board. For a brass nozzle in a default hot end, the Z Offset should be somewhere around 7.9 mm.
