So I got my new printer yesterday. Everything seems to be great with it. Robo even got rid of the blue LED lights and went with white. But I'm wondering about this rubber surrounding the extruder head. Is this supposed to come off?

    it isn't.
It help keeping the thermistor in place, but beside that i don't know if there is other resons to it. If you do not intend to print at higher than 290 c you should keep it

For the hexagon that rubber boot is as mentioned all that keeps the thermistor in place and you need to leave it on.
If you remove it you will need to wrap kapton tape around where it was to hold the thermistor in place.

Okay. Just seems a little weird to use a rubber material in an area that would get hot. I'm sure Robo has it worked out, keeping cost down with a material that works just as effective as aluminum. Thanks for the input.

You can use Kapton tape rather than aluminum and the first J-Heads did.
The Hexagon is not designed by Robo either.. I think RepRap is the one to blame there :)

That rubber boot is the standard Hexagon piece that holds the thermistor in place. You can remove that and replace it with Kapton tape or RTV Muffler stuff like in this video.
