I would make sure everything was OK and working before doing another upgrade.
    Just saying.

Do I have to use the new end stop brackets? Can I keep using the old ones that don't attach to the X axis?

You should use the new stuff. I dont know that it makes a difference but it might.

This may be a dumb question but, when I load the new firmware into the arduino program, there are several tabs of code. When I upload, does it all upload or just the tab I'm on?

Hmm. try turning the printer off
Then position the carriage in the middle of the bed.

Power it on. Do not HOME .. try the X and Y movement -/+ and see what happens.

Do you have video? Pictures of the board and lead screws.
