Basically I'm lifting the hotend off of the print once it's done. Before it would just home X axis and it would smudge a little filament on my prints.

Here is my FFF file. I'm getting excellent prints but I had to replace the blocks on my heated bed and upgrade the lead screws to get it. I have the Production R1. Also if you are using Marlin 1.0 - you will need to modify the script in the beginning from M581 to M565. (Scripts --> Starting scripts)

I tried this on my robo 3d r1 plus to the letter and made sure the temperature controller was unchecked for both bed and extruder. Everything started fine, extruder pre temp to 150, had the bed temp set to 58. As soon as the auto leveling started, bed temp would change to 197 and start climbing. The only thing I changed was M565 Z-,9 to .8 for mine. I tried everything and it's mother but I couldn't stop the bed temp from going extreme. ??? Any suggestions???

you definitely have the check box circled below unchecked for the extruder?
Feel free to post one of your gcode files. Should be easier to troubleshoot there than guessing.

Looks like Simplify 3D has released a visual printing troubleshooting guide. Similar to what Ultimaker did, but now with S3D solutions. Thought it might help someone down the road. I learned some things S3D can do and why some of the things were happening to my prints.

Something I discovered to day that I did not know. You can directly import some 3D models into Simplify. They do not need to be converted to STL first.

Also, when you do this, the analysis tools get more in-depth. I was troubleshooting a bad 3D model for someone and it really did add value to bring it in and analyze it in Simplify (besides, importing it into Solidworks was a pain).

Just something I did not know was there...

Well, OBJ files for starters. I have not had a chance to experiment :)
And, no, I have no clue what program generated that since the 'dude' who sent it to us to 'review for errors' didn't say. Blender maybe?

I tried importing it into SolidWorks and would have needed to pop for a plugin (not for this guy) so looked around and saw S3D can do various CAD files and figured 'what the heck'...

OBJ is nothing new, it varies from STL files in that it can also contain material specs and information to render textures. May become more prevalent when we all can multi-color print, but it is better for animation and graphics rendering than current 3D printing. It might also come in handy if you use a service like Sculteo, Shapeways, etc. that can do things like multi-color sandstone or ceramic printing.

Anyone else find the need to uncheck the "Update Machine Definition" and "Update Firmware Configuration" to disable those options?

Yes, should work exactly the same since, I already did the lead screw upgrade so mine is like a Plus at this point.
