What is the firmware and Robo OS software levels/versions? It looks like you have a conflict between the Robo OS and the main board firmware level.

The main board firmware is too old. Please read the R2 FAQ (The first posting in the R2 Troubleshooting forum) for the relevant levels (with links).

Is there a way to back up the firmware before updating? I manually set the z-offset and I'm in the middle of a print so at least I can manually set it. I don't want to update the firmware and screw up the PI.

Yes, the Octoprint EEprom Marlin Editor plugin has the option to backup and restore the settings.

The printer must be idle, not printing, before you can flash the firmware. The *hex file is a good one as I have used it myself. And reboot the printer afterwards.

Print finished and then I flashed. It was idle.

Next question: Did you download the file or are you attempting to use the URL directly?

Any hiccup in the Internet connection between you and Github will cause the update to fail. The timing is critical. I'll update the R2 FAQ and make the recommendation to download the file to your local computer to eliminate that aspect.
Thank you. Try redoing the Z Offset wizard.
