Does Slic3r care if an .stl uses a triangular or rectilinear mesh?

Nope as long as it's STL it shouldn't care.

Mesh type will not be an issue. However non-flat faces and overhangs play a larger factor. I've had a few bits of very bad geometry from blender3d produce some rather unexpected results while slicing.
