Ok, so now It is autoleveling, but the nozzle is riding on the glass during the first layer. Even scratched the glass! None of the filament is even able to extrude out...

First layer height is set to .3mm

Do you have the Z offset defined in your startup GCode?
    Something like:

    M565 Z-1 ; set the offset for auto-leveling mechanism

Change the Z offset (more negative => higher from glass)

    It worked!

What does the "-1" measure out as? .1mm from the glass? If the first layer height is .3mm, shouldn't the nozzle be .3mm from the glass?

It adjusts based on the autolevel.

Does MatterControl stink? I was trying to use Repeiter host, but I can't get it to work on my Mac. It does work on my windows VM though, but that slows done the computer to much.

Oh yes MC stinks. Repetier is awesome. I just switched to Simplify3D and am liking it a lot. Any of the other options are better than MC honestly. Just need to figure out how to use them is all. Feel free to ask here or on the chatbox.

AFAIK (Beta owner, not an R1) it is a -0.1 offset from the calculated bed 'zero' position.
So it samples 9 points, calculates a plane of points that are 'zero' and then adjusts from there as it moves along the bed.

    [The math, it burns.]

    :)
