Why is Slic3r Infilling my holes?

    Are you sure there is no "leftover" interior geometry inside the object? Stray line segments that were not deleted? I have seen Slic3r try do strange things in these situations. What tools are you using? You could run it through the free netfab to clean it up. Most design programs can search for these problems.

    If you've 3d modeled the object, check your normals. Some faces may be reversed.

    Do all the slicers (slic3r, cura, kissliscer, etc) all do this--for this model?

    I run everything I have even parts I design myself through the netfabb cleanup.
    netfabb basic is free and works very well.
    I believe that could fix teh issue you are having just start doing it early and make it part of your process to run everything through and you will be much happier with the results
