So I had to remove and clean the nozzle cap because it got clogged with plastic. It seems like the cap has been the cause of a lot of my printing problems, so I was wondering if I need it? Does it prevent thermal damage?

If you mean the rubber boot, the Hexagon hot end uses it to hold the thermistor in place. If you discard it, you will need to find an alternative way of keeping the thermistor in place.

It holds the thermistor in place as said. Helps trap heat to improve heatup times. It also keeps the heater block cleaner.
