I used two different programs, made sure the fan worked by plugging it into the other cooling fan for the extruder but the fan facing the cooling be refuses to go on when in use. I've printed at least 8 times and now it just stopped in the middle of one. I made sure everything was plugged in. I'm getting very agitated. I'm fixing it more than I'm actually using it (which is a lot considering it takes hours to actually print something from it).
What is wrong with my machine?

Assuming the fan actually works (which is what I think you are saying you tested) then it is a software issue.
Check your slicer settings. (BTW: that is called the parts cooling fan -- just so you know what to look for).

It is controlled by the slicer since it is not always supposed to be on (if it is is on and how fast depend on material and slicer settings).
