If you are talking about the middle section, my first thought wasn't overlap, but rather too high a temperature using PLA.

200°C should be okay, unless you are printing really slow. Is the parts fan on? Are you still using a Hexagon hotend? Just how small is that model?

Personally, it looks like you are over-extruding (too much plastic) I never print at 0.1 mm layer height. Have you calibrated the extruder steps and have you played with the extrusion multiplier. I am sorry but I may not be able to help more, you are reaching the limit of my expertise.

Do you mean an R1 with a J-head extruder or do you mean it is a Beta (the original kickstarter style of robo) or do you have the R1 with a Hexagon extruder?

OK, so that is the original R1 (I wish they had used different model numbers...)

So this one doesn't look bad. What were you expecting? It looks like it might need the initial Z offset tweaked a little bit and there may be a little over extrusion (like @WheresWaldo mentioned). You may need to go back to basics and print calibration objects to fine tune it in.

Even with auto-leveling you specify the Z offset. You may need to adjust that number.

OK, good to know. It was actually under extruding then.
    Thanks.
