In the attached picture the chain link on the left was sliced and printed with matter control/matter slice. The one on the right was printed and sliced with cura (latest version). Obviously the one from cura is lower quality. Any idea what settings I might be able to tweak to clean it up? When I setup cura I tried to match up everything with what I had in matter control as much as possible.

Not sure if this is your problem, but when I first started using Cura 3.0, I saw that Cura wasn't using the default firmware acceleration and jerk setttings. Cura acceleration and jerk were set to 3000m/s2 and 25m/s3.
I changed it to 1300m/s2 and 17m/s3 and my print qualities improved.
