what software? Is your Z offset set to 1mm or thereabouts?
Some slicers need a z offset.

    make it 1mm

you can fine tune it.. but it needs an offset. mine's always .9-1.2 .. when I was using that software

ok... I once had to completely delete all the settings on my computer because the slicer was screwed up. One of the symptoms was it failing to print and sometimes even slice, with different infills. CHange the height or infill and it would work.
Re-installing didn't help. had to find the users/appdata located file.

Have you tried a different slicer?

The 3-point is done by MatterControl. You should not be using that one, rather the 9-point one that the firmware has.

Reduce your offset then. 1.0mm isn't a steadfast number. Some poeple use 0.7 or less, some people use 1.2 or more. Experiment till you find it.

yea... if you're using that.. crazy things happen. and yes.. 1mm is the "stock" number, that you could probably print .3 at without any adjustment.

the 9 point none of them touch the bed when it runs then it pours filament in the air the eventually grinds the filament and have to take it out and cut of bad filament.
